Try to push the bars to the front when the shaking starts instead of pulling onto them, if you can understand what i'm saying. Hold on to the bike with your legs squeezing the tank and not holding from the bars.

One thing out of my experience with my 650...don't replace the front discs with larger ones, keep the same diameter. I 've got aprilia mille discs - 320mm - and braking from low speed can be a disturbing experience especially when i'm not 100% focused.
